I agree with RyanZ on this one. I think Super Millionaire would feel like 'ordinary' millionaire after some time. I mean, I'd be great for the contestants and it's of course much more serious when millions of dollars are at stake but basically, it's still millionaire, and we all saw what happened when ABC thought they could broadcast it five times a week. 
In my opinion, making it an annual event would be far better. It'd make people really look forward to it, which is of course great for the ratings. And think about the production company! If they had to give away millions of dollars each week they'd have to file for bankruptcy after some weeks
Concerning the clock, I think a time limit of 1 - 5 minutes per question (depending on the difficulty of the question) would be very good. The clock helps the dynamics of the game.
